Such challenges to the theory of natural selection are not a new development. Unlike the theory of descent with modification, which was accepted by the scientific community during Darwin's time and for which substantial evidences have been marshalled, the theory of natural seleciton was not widely accepted until the mid-1900s, and remains controversial even today.

In some cases, key arguments against natural selection being the main or only agent of evolutionary change come from evolutionary scientists. One criticism, for example, is the view that the origin of new designs and evolutionary trends (macroevolution) cannot adequately be explained as a simple extrapolation of changes in gene frequencies within populations (microevolution) (Luria, Gould, and Singer 1981). However, the most consistent and strongest opposition to Darwinism, in the sense of being a synonym for the theory of natural selection, has come from those advocating religious viewpoints. In particular, those advocating design by a creator God do not accept that new designs could come about by process centered on chance variations. And chance (stochastic processes) is involved in the theory of natural selection. As noted by eminient evolutionist Ernst Mayr (2001), chance plays an important part in two steps. First, the production of genetic variation "is almost exlusively a chance phenomena." Secondly, chance plays an important role even in "the process of the elimination of less fit individuals," and partiuclar during periods of mass extinction.

Chance leads to concepts that are at odds with certain religious beliefs. For one, it means that the development of new species, including man, was not a progressive development as a result of higher purpose by a creator God, but simply adaptations to local environments. Human beings are not evolved as an end result, but rather an accident. The observed harmony in the world is likewise simply an artifact of individual organisms evolving adapations to each other and to the local envionrment. Such views are squarely at odds with many religious interpretations.

A key challenge to Darwinism is therefore the issue of variability—its origin and selection. For a Darwinist, random genetic mutation provides a mechanism of introducing variability, and purposeless, materialistic, non-progressive natural selection acts on the variability. For those believing in a creator God, either the creator introduced variability and natural selection acts on the variability, or the creator acts on the variability to yield the desired result.

Of course, much genetic change takes place through the mechanism of sexual reproduction and genetic recombination,and many religious adherents consider the sexual act to the the place of God's participation in life.

The history of conflict between Darwinism and religion has often been based on confusion on both sides. Evolutionary arguments are often set up against the straw man of Bibilical fundamentalism, in which God created each species separately and the earth is only 6,000 years old. But theistic, teleolgocial explanations of the origin of species may be much more sophisticated and aligned with scientific findings. On the other hand, evolutionary adherents have sometimes presented an equally dogmatic front, refusing to acknowledge the limits of evidence for the theory of natural selection and leaving open the possibility for religious explanations.
